Pairwise divergence times

This page holds the example spreadsheet file which contains divergence times from TimeTree.org collected for all 14 species for use with the Molecular Clock analysis.

The screenshot below (Fig 1) shows the columns and first few rows of the data set. Data begins in row two (C2) through row 92 (C92). MYA is short for millions of years ago.

Note: Order for species pairs in this file should match up better with your results from extracting branch lengths from your NJ Newick file by way of How to get the distances from a distance tree.

Question: The divergence time data, is that the “X” variable or the “Y” variable for the Molecular Clock model?

Hint: Think of a scatterplot — what is implied by placement of the X variable, typically on the horizontal axis?
